With v1.3, the reads file is not supplied directly through -s, but with a file-of-filename instead, which is a text file listing the fullpath/FASTA or FASTQ on your system. The file-of-filenames supplied through the -s option could include a mixture of FASTA and FASTQ files.

Refer to the ./test directory included with the distribution for example shell scripts.
